In the comics Brainiac lured Kara to Darksied, then Darkseid used Black Kryptonite (http://en.wikipedia.org/wiki/Kryptonite#Variations) to brainwash Supergirl, thus providing him with a leader for his Female Furies (http://en.wikipedia.org/wiki/Female_Furies), as well as a warrior on par with Superman. (http://en.wikipedia.org/wiki/Superman)

It's also in Batman/Superman: Supergirl but then without Brainiac. ... would love it if Kara's weird behavior is Black Kryptonite-related.
