Hiro still doesn't realize that Peter wasthe bomb. He was never around when that was said. He still thinks it to be Sylar.

The future Hiro knows... and sent Hiro back to kill Sylar. I think it's because Sylar forces Peter to go nuclear somehow.

Peter does have Claire's powers. That's why she's still alive and Sylar didn't have her powers.

Peter was a bad bad boy and never bothered to tell Hiro that he was the one that caused the explosion and that's why Hiro keeps focusing on Sylar so much.
