So, does anybody have any idea what happened to Danko after Hiro knocked him out?

It is unknown. It leaves the possibility for his character to return next volume/season. If I had to take an honest guess...he'll play a pivitol role in the new company.

I would assume Danko was arrested for killing those agents. It's not like explaing that the real murderer was a shape-shifting serial killer that he's been secretly working with after faking his death would sound better.
