Some speculate that Kal El needs no formal training but on the job training but we know that the FOS is still in play from the Crystal. The only thing left is for Clark to gain the ability to fly and perhaps gain the super knowledge that will make him independent of Chloe (can you read this blood report?). I maintain that Clark won't fly until the FOS is reconstituted and he has completed the training that Jor El has been harping on for over two seasons. Once that is done, it will just be a place for solitude and will have no more strategic purpose.

well in some stories superman used the many rooms to store alien animals that attacked earth in his own personal Zoo I wouldn't mind that happening in smallville he can protect humanity from the animals with destorying them.

It serves a few purposes:
- To train Clark
- To give him a connection to his parents
- To help him make decisions
- To give him a place to escape from the world
- To give him abilities that he doesn't have otherwise

Yeah, it was Superman's home away from Clark's. It held a library and a museum of stuff that Superman had collected or been given over the years. Robots, exotic creatures, even samples of kryptonite.

In the animated version of Superman/Doomsday they used it for a place for Superman and Lois to go for privacy. Superman re-generated there. The Fortress was way more advanced and had rooms, etc.

we never ever got the chance to see exactly what the crystal fortress could do, not in the movies or on TV. I imagine there are tons of hidden rooms & bottomless pits, that the crystal might act like it has life of its own.
Hopefully, once Clark completes his training, he'll be alot more appreciative of his Kryptonian heritage (reason 1), and he'll have a place to keep artifacts from from his mission, a trophy room, so to speak (reason 2)
